I’ve been trying out a programme called PStill with pretty good results. If you have font issues importing pdf ie substituting fonts then this may well be the answer. Pstill will take in a pdf, convert the embedded fonts to curves and produce a pdf that can be imported into other programmes. It retains colour models, vectors remain vectors and transparencies can be flattened (another issue with pdf import). There are many settings to enable different behaviour. I have exchanged emails with the author and support response is very good.
The website is http://www.pstill.com and a fully working trial version is available for download so you can try it with real work.
